Once you choose a key, use that key to close the window. In retrospect, I feel I could've been more clear with that -- my thinking was that, by using your newly assigned key, you'd ensure that the hotkey will work (because if its a hotkey for something else, you'd know right away and could go in and change it.)
If that doesn't work, then it would appear to be a bug, and thankfully there's an easy, sure-fire workaround:
You can fix this by going into your C:S directory and finding the 'BordercitiesConfig.xml' file.
Find the lines which look like:
<firstTime>false(or true)</firstTime>
<keyCode>None</keyCode>
And switch it to look like
<firstTime>false</firstTime>
<keyCode>LeftBracket</keyCode> (or consult this list [docs.unity3d.com] [/i] for all the options you could put in place of LeftBracket. )

But...a problem.
Once the key to open the options is chosen and confirmed, nothing happens.
It remains quite simple as before, but this time what do we have to do to be able to go through the options and also, how to close the window, once it is done...? It remains on the screen and cannot be removed.
You can save yourself quite a bit of lost performance though by disabling the bloom provided by Bordered Skylines, and instead, tweaking the game's pre-existing bloom.
You can modify the game's pre-existing bloom via the PostProcessFX mod by MazK. Simply activate it, and, once in game, F9 will open his menu (accurate as of this writing, at least). From there, you'll find the settings for the bloom.
