I believe so. It's just a .ini edit and works according to Ragnok Ulfbhert, below.
(Half) joking aside, I think it would be better if it simply changed it to 16 at all levels. I felt it was just right when I played Commander (16 pips which allows you to relax a little without going all the way to doubling the counter and making it meaningless). Which you also need in Legend where the Avatar doom really chokes you. If you are going to play Legend, and it is still going to be 12 pips, then this mod does nothing for you.
Doubt that would be easy to achieve, but you could use this mod to set the Avatar project to something like 99 maximum blocks.
IF CHANGING THE DEFAULT GAME INI DOESN'T WORK ANYMORE
I am a game developer myself. I honestly love the devs and the game (it is my icon on Steam!), but some of us just want to have fun playing the game, not necessarily finishing it.
So, if you want the option, do this:
1. Open your Steam Library
2. Right Click on the XCOM2 icon, select Properties
3. Click on Set Launch Options
4. Type the following without the quotes: "-allowconsole -log -autodebug"
5. Load your save with the Doom Clock running
6. press the tilde key ~ to open the console
7. type without the quotes: "RemoveFortressDoom 20" (you can vary this number)
You still need to clear all the facilities, they still add to the regular meter, but at least it is very manageable (and honestly better than just not caring about them anymore at all).
Devs, please let us have it at least this way. Thank you.

Open it using any text editor, then search for the following:

AlienHeadquarters_DoomMaxValue[1]=12

AlienHeadquarters_DoomStartValue[3]=0 ;Impossible
AlienHeadquarters_DoomMaxValue[3]=12
The 12 is the amount of squares that appear on your Avatar Dooms Day Counter, just change it to whatever number you want, I changed to 120.

Delete the file. Next time the game loads the file will be re-created without this mod's changes (assuming the mod is disabled).
I didn't write it. My guess is that as LW 2 makes substantial changes to the way the Avatar Project progresses this mod isn't needed, or won't work.
FYI, there's this comment on Long War 2 compatability:

When I started a new game at hardest difficulty recently to play the new DLCs, the game started with 12 doom counters. When I loaded the save game this morning, it showed 9 doom counters instead. It's not UI bug, as the moment the countdown reached 9, it changed to Imminent Victory for the aliens, which prompt me to clear out a facility. Please have a look.
Yup! ok, tested and does work perfectly with Chen Last Gift, and does indeed work on ongoing games!
I'll keep going on to finish it to check the end game, but thank you so much! Just seemed to "fix" the broken part of XCOM2 for me, now I still have a sense of urgency, but I feel I can enjoy upgrading and using the results for longer!

1.) I don't know, bevause i have the game currently not installed.
2.) This mod edited only a few lines of text in the config file, therefore the effects are the same normally with old savegames or at a game restart.
3.) My best friend who tested it with a end savegame has no problems in the endgame.
1) Does it work after the DLC "Shen Last Gift"?
2) Does it require a new save or works on ongoing games?
3) Is it confirmed that will not interfere with higher level aliens spanws and the last mission?
