I reviewed the latest update of ETST and found that the tunnel station track is modified. I believe this modification causes incompatible between ETST and MTSE thus the stops cannot be set properly. We should turn to their authors for more help.
When making these stations, invisible Pedestrian Connection are used to connect train station track and road. If these connections works improperly, passengers will not recognize this station (because when get off they cannot exit the station). This is one of possibilities.
Another possibility is that the train line routing is wrong. To check that you can simply tracking the station sequence to see if it is correct. Because underground train lines are invisible in game (dull glitch), it's very likely to happen.
I just set up a test area with just your stations in a freshly built area where I built the stations first, then put in the roads and buildings. They all work fine. The problem seems to come from trying to fit the stations in already extensively built-up areas.
I deliberately set all station track under the road to make it more realistic, and in my all cities they work fine. It should not be the cause of your problem.
As to the train lines, I personally think that's the line design problem. All my cities are using these stations and none of them have any problem. Also, please confirm if you are using MTSE correctly.
The only big difference I can tell between the stations is that your station places the tunnel/station track directly in front of the station, which always puts its end nodes under a road. I don't know if this is some how confusing the cim's pathfinding?
