Presumably you're not running this with WoTC. Have a read of these:

Mod not working? Mods still have their effects after you disable them?
Damn. I hate mod issues when game updated, I feel sorry for modders. T.T
kind of already implies any alternative implementation of free reload will not work with this.

Using this with Cost Based Ability Colors seems fine.
Small issue in that the free reload counter is duplicated on both of the reload icons, rather than just the auto loader one. They're still graphically distinct from each other though.

ya because the reload counter on normal reload is added by cost based ability colors and it doesn't check if those autoloaders are actually autoloaders (through FreeReloadCostFn).

I think your first sentence should be written "...allowing you to save free reloads for later when you DON'T have action points to spare."
i.e. you use the free reload when you have no spare action points for a normal reload. The current wording seems to imply the opposite.

Alternatively, an optional -5 aim penalty to any shot/overwatch taken after reloading this turn would also break the dominance of reloading first.
