Which modding tutorial are you referring to? Could you put the link below? :)
Currently im just supporting those 40 mods (see the link to other collections in the bottom of the list i provided) but i am not producing new ones.
As you can see these mods are 7-8 years old and i have been supporting them since 2012 fixing bugs, answering question and even translated some to russian or italian with the help of users.
This have been a really nice experience and a lot of work. Supporting them have become a lot easier since tons of users have playtested them and the game is now pretty stable and im satisfied with this final product.
But you know what, these projects started exactly with the same motivation that you have right now: Ideas!
And nothing have been more gratifying than implementing those ideas myself. So i would advise you to take the modding tutorial (its not that hard at all) and dive in!

If you're open to ideas, I suggest this tech pathway:
Scout (Ancient)
Slinger (Classical)
Ranger (Medieval)
Skirmisher (Renaissance)
Light Infantry (Industrial)
Paratrooper (Modern)
LRRP (Atomic)
And no congrats please for finishing a game in one sit, it was 1vs1 on the easiest difficulty - just for the achievement^^ Yes I know that makes no sense :D
If you load your game from the MOD menu all your mod will still work.
If you load a modded game from the single player menu, it will break all mod effect (wich can corrupt your save) but yes acheivement would become unlocked. So its at your own risk1
But the difference is important, i often answered to people whos problem was that they lost the mod effect after loading their game. Thats was always the cause (Loading from the wrong menu)
In any case congrats on finishing a game in one sitting! its a rare feat in CIV 5 XD
From what i know, you cant get any acheivement if you have a mod activated. The moment you start or load a game from the MOD menu, acheivement are disabled by Civ 5.
What you did was probably load a Modded game from the singleplayer menu instead of the mod menu, thus disabling mod temporarly without being aware of it (some mod effect would still be visible) and got an acheivement.
If acheivement are important to you, you can only do them in vanilla game, unless they updated this.

Im glad it works! since you seemed realle motivated in trying those mods, of course i wanted to help you, i was sure it was a little mistake like this, the mod / game interface of civ 5 isnt that intuitive.

But you would have saved a lots of time by just following the instruction in the trouble shooting section, all your answer with screenshots are there on the first line link of the section :) "Mod Install tutorial"
Yes click on Top as you just mentioned
You should never click a Back bouton, that what deactivate your mods, i dont know why you have problems its pretty simple there is no loop or confusing menu:
Its MOD > NEXT > Configuring game data... please wait > SIngle Player > Start Game
When you say it shows you "single player" with a list of the selected mod, click on the "SIngle player" , its a button. no back.
do that and it will work. There is also a tutorial with screenshot in the troubleshooting section.

Your problem is that you dont start your game from the mod menu.
Start civ 5
click the MOD button
enable the ones you want
Click the NEXT button
You're right, I forgot I downloaded a mod that changes the atlatlist (https://steamhost.cn/steamcommunity_com/sharedfiles/filedetails/?id=114965981) and now it replaces the scout. So probably it conflicts with your mod and the game resolves it by giving me the base warrior.

The mayan atlatist replace the archer not the scout. So no bug here. Anyway it work with unique scout, try the shoshone they have a unique scout, the pathfinder and it still works without problem.
Starting a game with mayans give the scout properly and everything works fines.
If you have a warrior, there is something done wrong while activating the mod or another mod you are using conflict with this one.
Did you start your game from the Mod menu ? not from the singleplayer menu. Also test the mod alone in a fresh new game.
If you have further problem try the troubleshooting section of the mod.
