That is not part of the mod. What you are seeing is likely several other mods I occasionally use by other creators, most of the screen shots with dark water are of Draíocht's Beyond Typus, a Total Overhaul mod that I have done some work for. However there are several merely graphical mods that make the water darker, you need only search Dark (or Darker) Water in the workshop to find some.
I believe ET overwrites most of the files, and moreover, ET comes in the load order first, so the ET files take priority by the loader logic.
I add or change colors from time to time. Especially if major new tags are added. You can always go to the Suggestions thread to request new tags or recommend any color changes.
They did not need to. As there has been no color changes since the last update.

Coding for Country colors is includes in the "Country files" which also contains other important data used for programming AI behavior, thus it changes the checksum, thus no ironman.
Do you know of any way to make this save compatible? I specifically sought this out because my multiplayer game ended up with too many green nations and they're too hard to tell apart (particularly with occupations). Either way I'm definitely using this for all future MP games.
There is no way to change political colors without changing the checksum. All map colors are contained within the same files that determine the attributes of country tags.
You are using "More Vibrant and Colourful Transparent Map (Colorblind Friendly)" the colors are designed to work best with that add-on. Otherwise, with the default map setup, all the RGB codes are somewhat drained of color.
Muscovy currently is based on the Coat of arms of Moscow, but Ottomans I couldn't use the "Official Colors" because it made it too hard to tell apart from the other Red Major Nations (England, Britain, Denmark, Commonwealth), so I had to settle on a shade of orange for the time being.

Should be, if extended timeline doesn't use the map-files.
However, I'm confused as to why it doesn't seem to be save compatible.
