I am seeing one mod installed properly, Sonic 3D Director's Cut by Jon.
The rest of my mods are missing.

You can still play mods if you work around the advance launcher. I do it all the time using the kega emulatior. I still use the sega games i bought. i hope it not too much of a issue.
