Also, mesh format went through some changes. All meshes need to be converted for SSE as well.

It depends entirely what sort of mods those were. "Not working" doesn't mean that they weren't run by the game. If they used any custom scripts or save file tries to load edited form (LE uses Form 43 and SE form 44) then your save file will be toasted.
If mods were just direct property edits, texture replacements (etc.) then there is no problem of porting save file to SE.
The problem with scripted mods is that damage to save is not obvious. Papyrus errors from missing sources. The more active instances the mod had in the world, faster the problem comes obvious.
If mod made very lazy or item specific checks, then it might take a notable time before problem appears, because such script would cause less stress for Papyrus and errors would have to pile up before the problem becomes obvious.
It is not uncommon for a problem to appear 60h after scripted mod got removed. I recall the case, where we checked the log for a horde of errors for a mod that player had simply tried out early in the game, but forgot to load older save after to removing the mod.

So with what you mentioned in your previous post, you feel that I would probably lose my saved games if I purchased the Special Edition (or Anniversary Edition)?
Is there any way to know for sure (before purchasing the SE version)?
32bit Skyrim LE uses Formlist version 43.
64bit Skyrim SE uses Formilst version 44.
If there are any incompatible mod records within the save file, then save file will get corrupted. Note that I am not talking just about scripts.
There are script "cleaning" tools (etc.) in Nexus, but those rarely manage to clean the residue data from save.
There is not 100% certain way to be sure, except to try. Generally speaking, moving modded save files from form 43 to 44 will usually toast the save file. Trying is the only way to be sure.
