4) Textures are RGBA, transparency comes from the A channel. The correct color for those pixels should be the same as what is the last colour the area touched by the non-transparent part of the texture but it doesn't matter much given the way the trains are displayed. Just pick the dominant color of your train, paint it all over with that color, then set alpha of everything to 0, then paste/draw/compose/etc the rest of the design on top.
