I have subscribed workshop items before and they appear in the game just fine. I can't think of any good solutions, but I'll give it my best.

You could unsubscribe them and then subscribe again, or restart the game. If you subscribed while the game is still running, that is probably why, as you said, the vehicles don't appear in the custom ships menu.

You must restart the game for subscribed items to appear.
