I have no first-hand experience as I'm not sure there is much to be gained using WSE. The wiki also hints at probable save instability/integrity issues which is already a problem for the original engine.

No problem. I'm guessing, given the explicit warning about saves, to rotate your save slots quite frequently. Perhaps also saving only during Tavern/Castle idle scenes in accordance with the unofficial anti-corruption guideline for the base game.
I am experiencing save-bloat in 3.95 at 2000 days. The files have doubled in size but remain relatively small (13mb) Quite possibly normal operation due to records piling up from changes in game-state.
Take that with a grain of salt lol.
