Did mod performance get worse or something?

I know this game is locked in at only using one core, but I seem to remember the mods running better a few years ago. Now any mod I use seems to drastically dip the performance of the game. I have disabled V-sync and lowered graphics all the way, but I still get FPS stutters. Especially in space battles.
Am I the only one who seems to notice this?

Yes, faced that problem, Maybe game update create that problem or some changes in mods. I want to try GOG version with 64bit patch and see if there are any differences.
