I use my Workshop as backup system and I have a lot of my creations saved over there.
+
The only thing that can give a lot of problems is the in-game Steam Cloud we can enable from game options, that Cloud is made to create "Cloud Blueprints" that are not saved at all and a lot lost those thinking they were saved.
More info about the Cloud added to that pinned important :

That said, may be better for you to create a new Workshop collection since losing all Sub can happen with your Steam account.
-> Go to SE Workshop main page -> Mouce over the link named "Browse" -> Select Collections and create a new one where you will add all your Favorite Workshop items.
=
You will be able to Sub to all in one click if it happens again, collections have a "Sub to all in" button.
You should still have your Modded saves !?
-> Mods are downloaded and installed auto when loading a Modded world.
Just have to look at the Mods in the "Edit Settings" button, we can Sub to the Mods from there, select the Mod on the right list and click the "Open in Workshop" button.
Do the same for all Mods and go create the collection before you lose all again.
+
Publish your Modded saves on the Workshop, too so you can load only one world having all your tested Mods.
Still very strange problem that is not supposed to happen, well I play since 2013 and have +6000 Local Saves, Local Blieprints and Workshop subs and never lost any.
But Steam works in mysterious way, sometimes.
You may report to Steam Support to see what they will reply, it's in "Help" on top of your Stesm app.
+
Why not report to the SE Programmers in same time, one or the other should give you more information.
-> Click "Submit Bug" or "Request help" on the Support Portal to have a SE Programmer testing the bug for you and be able to chat with you.

(create "Bug report" or "Request help"(Private) or "Feedback"(Petition) on the Portal)

Best advice I can share is to create a local "Testing world" set creative mode, lets say use the Red ship v2 sandbox world where you will add and load all server Mods one at a time.
-> add one Mod
-> load to see if all good,
-> save and exit to add the second Mod
-> and so on for all the Mods used by the server.
= It should be faster to join the Server once all Mods will downloaded one at a time to your PC drive.
