Actually seems like a silly question now...
The actual "car" file is just the trucks and wheels, while the custom loads are actually the car themselves!
Part of being able to do this is setting a load type, which in this case is Iron Ore.
Now that you understand the "why", I'll have to look into that myself.
As a temporary fix, I would remove the load type requirements for these unit trains.
The "shuffled" skins appear to be able to load an extra item of Iron Ore? 23 capacity rather than 22?, which has caused no end of issues when i added them to my coal/iron route which was set to 50/50 distribution >.>
I was wondering why coal was backing up at the station until i looked properly and saw this was the cause... They would take less Coal than Iron Ore each time, because of the "extra" errant Iron Ore slot.
They do the same when used on a Stone route set specifically to Stone only, and sit there waiting for Iron Ore they'll never get....
The non shuffled versions don't have this issue, so i assume it's a bug?
The randomised box cars in your "Railroad Font's Base Pack", also have an extra Iron Ore spot which suffers the same....
I did add these to an already running save though (which is currently only in the mid 1940's). Any thoughts on what i could do to fix this?
