I'm not sure if you have to follow a strict linear progression (1, 2, 3) without jumps for it to not freak out or if you simply need to stay below the level cap of 40. But try playing around with lower values and see if it smoothes things over.
The only reason I don't use this mod is because of this bug. I know it's just visual, but the looks of a thing is important for someone ;)
Update:
I tested this theory, and you seem to be correct. I changed all the tier 90 skill node numerals into 15 instead; and I never got the infamous "level 92" visual bug any longer in a subsequent game up to around 200 turns. Keep in mind that I tend to be very aggressive with spy ops, so I had a dozen or so Heroes make level 40 and 3 Lords also make level 40. This contrasts to three or four prior games I played with this mod, where the bug affected multiple characters in every single game. (Contrary to the mod creator, this was not a "rare" bug in my experience; nor did I find it anywhere else but with this mod.)
So thank you for seemingly solving this problem; and I hope other people can profit from my experience with Frosty's work-around. I really liked this mod, but I had disabled it for a long time, because I could not tolerate this bug. Now it's back being among my favorite mods.
Finally, I will report again if unforeseen problems emerge in the future.
I always suspected it was that, just never tested. I knew moving them would wreck save files so I never bothered with it.
