I'll look into it, for now you can pause the game, open the console with ~, type debugtooltips, hover over the separatist empire with mouse, and then in the console type play [the number you saw when hovering over the separatist empure]. You will be playing as the empire and can change their name. Then type play 1 to go back to your empire

Ive been doing that but its a little annoying to do it constantly. Ive been using the most recent list posted with a few of the mods removed (the game was still unable to randomize names before i removed the mods)

Idk it just happens, i like making custom empires with traits that cause them to fracture kinda early in the game. I often enjoying having numerous small empire of the same races because i enjoy the challenge of trying to unite them again.
