Basement glitch?
When I go down to the basement a wall appears in the stairs and theres a step level difference.

Anyone else have this problem? is it a mod collision problem or just a mod glitch?

I have that problem, and it seems like the collision is probably with the scholar's library.

The mannequin in the upstairs player bedroom is floating in the bedroom doorway for me, any help?

I assume you have another Breezehome mod installed (Breezehome Basement Improvement, most likely). Try unabling it.
