I dont have ascension perk, but my leader have this trait (they are candidate to be a ruler)

It looks like this mod sets trait points to zero for species modification.

I'm getting the same bug as Panaxiom. Every species has 0 points for species modification, even if you unlocked evolutionary mastery.

I have evolutionary mastery and unlockable trait point research, but for some reason I have no modification points.

My guess would be some kind of trait research mod I installed. Does your mod alter that file?

My mod rewrites species_archetypes. Maybe something wrong with other mods,that can rewrite this file too.

nope, just tested. Even with just your mod enabled it breaks the modification points

nope, just tested. Even with just your mod enabled it breaks the modification points
Try running my mod on vanilla version 2.0.2. I install it on it and in the presence of technology genome adaptation, the modification points and trait points work normally.

yeah, it could be that there is a problem with one of the DLCs. What i noticed is that in your events file which is 90% a copy from the Synthetic_dawn_events.txt you are missing some events, but i couldnt see one related to modification.

EDIT: So i just tried again, only your mod installed in 2.0.2. Even deactivated the DLCs one by one. Doesnt work.

That file i don't use. I forgot to delete it. You can delete it and try. I don't know,where is the problem. I use all dlcs and vanila 2.0.2 and I don't have such bugs. And a lot of other people too. You can reinstall the game or try to check files. Maybe there are some errors.

If I knew what the problem is, I would fix it, but I can not recreate the situation in which this bug occurs.

Check your species archetypes again.
Are you absolutely sure it should be:
ENERGY = {
species_trait_points = @energy_trait_points
species_max_traits = @energy_max_traits
OTHER = {}

and not
ENERGY = {
species_trait_points = @energy_trait_points
species_max_traits = @energy_max_traits
}
