Try tracking the HN remnant raids on your base back to where they come from. Generally they are camps in the HN lands that often have a clue to guide you.
If you don't have a base, you can find some clues on legs running around the old HN lands sometimes, keep your eyes peeled. ;)
And if you want a more direct hint. Keep an eye out for HN Runners, they carry a further clue to guide you.
I have noted that i'm not getting any HN raids on my base which leads me to believe there might be some sort of bug/conflict with the few other mods i'm using. (I have frequencies and squad sizes set to the normal values)
I have Reactive World at the rock bottom of my load order.
Are there still supposed to be a couple of HN populated Holy Military Bases in Okrans Gulf as well as HN populated Okrans fist and Narko's Trap?
I'd check those locations you listed for some leaders, as every single one you listed is supposed to have a leader of its own.

Until I get my debug NPC spawner finished and ready, the only way to fix that would be to import. That will regenerate the map and re-check all the world states, as Tavos is still okay Bad Teeth would respawn.
Personally, issues like that are the reason I kill my targets. They can't come back from that.
I previously captured Velio and all the other leaders and initiated the world state leading to HN Remnants formation.
Both Holy Military bases are occupied by Fogmen however Velio is said to be okay by the WS checker.
After importing both Holy Military Bases are still Fogmen controlled , Velio is still said to be okay and the Remnants Inquisitor in one of the HN farms in Arm of Okran was still there , however no remnants camps or raids have spawned since immediately after taking out all the leaders.
If you have an idea for a quick fix i'd be glad to hear it, if not i'll just wait for debug NPC spawner and continue wrecking the UC.
2. Follow a remnant attack back to their camp.
3. Chase down a HN runner, one found at every camp, who bolts the moment he sees you. Can also be found randomly wandering the HN lands. They carry a message to lead you to the next target.
4. Kill Inquisitor Rhamiel located at a Holy Farm in the northeastern regions of the HN lands. He carries a message that hints at the location of High Priest Hadriel. It does require some amount of map knowledge to find, but it is within the HN lands.
5. Kill High Priest Hadriel located at the Lost Library in the mountain northeast of Rebirth. It has been converted into a major HN outpost, expect high resistance.
Do all that and they're gone for good. :)
The moment the location gets the "DEAD" status, the game notified me that "The Holy Nation is no longer hostile towards you". Is this supposed to happen? I mean, if the faction is completely whiped from the World Map i am actually okay with it, but if there are some Strayed Paladins roaming the deserted lands i would prefer to be seen as a hostile towards them, as is easier to find a patrol that shouts and attacks you rather than walking by.
Now at first I thought this was due to bad timing, however after reloading I noticed it happened another time, this time enar squin. I was again carrying bountis when I giant blob of holy nation soldiers just materialized out of thin air in the middle of mysquad. Is this intentional? Or some form of strange bug I've come across that happens when you try to get the Holy nation bounties?
