The shield on a fix sentry is already overpowered, even if you loose the auto aim 8 stickies or rockets are needed to take it down instead of 3 on a level 3 sentry. I never use the auto aim for that reason.
No i think every engies should be able to repair all types of building with their wrench.

Your final suggestion is very interesting, that would be the best gameplay improvement for TF2 because the mobile sentry have just one weapon on it compared to the sentry level 3 with three. That could make it personalisable it's a great idea and would add a lot for the gameplay to have the possibility to change the gatling by a missile launcher, flak anti air canon, flame thrower, etc. and keeping the wheels.
I think the only way that weapon options could go wrong is if it was possible to change them mid-life(start a life with gatlin, change over to missile); it is probably best to have it so you have to change it in your weapon layout, like changing the style but it changes what it will be doing
