So any ship I make with this mod installed becomes dependant on the mod, even if the ship used zero parts from the mod.
So a lot of my ships, which use only stock parts, cant be used if I disable the mod. Any help?

hmm, i tested this and i have no problem, did you edit the mods code or use any other mod, this shouldn't happen as my mod doesn't change any of the vanilla parts, perhaps you made a mistake and added one of my modules or deco's to the ship?

I didn't edit anything, no. When I go into the jsof file for the ship, it has lines saying "modused royal_armoury" or something like that. Making this string blank so it's just "modused: [ ]" like every other ship breaks the file. I've tried removing all decorations and paint but no joy.

I have little idea as to why this is happening, you're *sure* you ain't using a RA module by accident?

I am absolutely sure.
