First, could the Human and Youkai cultures become sub cultures of Japanese (and Touhou Shinto a heresy of Shinto)? I don't really know how culture and religion works in the game files but that would probably be better than a large landmass next to Japan that might as well be Irish for all the Japanese think.
Second, a suggestion for Youkai Mountain (the Tengu). Again, I don't know enough to be specific, but maybe they could have Ideas relating to Espionage (the crow Tengu reporters/spies, as well as Momiji's farseeing ability), defending their core territory (their isolationism, plus we need to include the wolf Tengu some how) and diplomacy (as isolationist as they are, the Tengu are also the only real cross-species faction with their Kappa allies). Their final idea should probably reference the Great Tengu in some fashion, maybe an administration idea?
While we're on Youkai Mountain, let's go over to Moriya Temple. Obviously, we're going to want some focus on evangelism, extra missionary strength or something along those lines. An increase in Institution spread in same religion provinces for the infamously progressive Moriyas, or maybe a decrease in technology cost or construction time to put their ideas in place faster. A diplomacy boost to reference their alliance with Youkai Mountain, maybe?
Going over to the Budhists....Wait, you don't have the Budhists!? Toyosatomimi makes the cut, but not her biggest rival and third spoke in the faith war? Something doesn't sound right. Well, first of all, maybe there should be Touhou Budhism and Touhou Taoism? Second, if the Budhists do make it in, there should be maybe a single faith boosting idea, but not too many? They might be the one faction that gets an extra tolerance to heathens or the like. They should get some good diplomacy boosts, diplomatic reputation or the like, and some trade boosts courtesy of Shou, avatar of Bishamonten, god of War and good fortune (which may also justify some combat boosts). The majority of their ideas should be naval, and most likely trade related, on account of Murasa, Nazrin and Mamizou (who along with Nue also provides justification for a little espionage).
Finally Hakurei Shrine. My ideas for this one are a lot fuzzier than the rest, but this is where all the Youkai of Gensokyo like to go to hang out, drink and have parties. It is also the place where the number one incident resolver and kicker of Youkai behind resides. Nobody wants to piss off the Hakurei Miko (diplomatic Reputation, etc.) and no one wants to be in her way when she is pissed off (military bonuses, maybe a Land Fire damage boost?). Naturally, as the other explicitly religious faction, Hakurei needs a small Missionary boost (only a small one. They aren't very successful). EDIT: The Hakurei's duty is to uphold the balance of Gensokyo, while that often means exterminating troublesome Youkai it also means allowing Youkai to prey on humans within certain bounds. Part of Reimu's PR problems is that she infamously treats both Humans and Youkai somewhat equally. Perhaps a boost to accepted cultures is worthwhile?
As a general suggestion, all (except maybe the generic human factions) should have the idea for female generals, and maybe if there's room, for the idea boosting female advisor chance? As well, most youkai factions could probably have the Raid Coasts idea (gotta feed the hungry bellies, ya know?), except for the explicitly human friendly ones (like the Budhists, Celestials and Yama) and the ones that represent mixed Human-Youkai (Forest of Magic in particular).

2: Make Hakurei Clan and Forest of Magic historical friends?
-15% faster movement speed, due to flight.
-Less attrition, they can deliver supplies by flight.
-Yearly prestige, due to Aya's newspaper being famous.
-Stronger forts, they can supply them by flight
-Core Creation cost reduction, due to propaganda in newspaper.
-Institution embracement cost reduction. Their newspaper can deliver info on new advancements.
-Trade range, again, flight.
-Colonial range, again flight.
-Since they can fly, faster diplomats, and maybe an extra one?
The Following Ideas are based off of Alice's ability to mass-produce many small, but abundant dolls.
-20% Goods produced bonus
-Unit/maintenance cost reduction
-Higher manpower pool
-Higher force limit
-Infantry cost reduction
And from Marisa's side
-Attrition for enemies, due to toxic mushrooms.
-Less attrition, due to Marisa knowing which mushrooms are poisonous and which are edible.
-Tech cost reduction, due to Alice and Marisa's study of magic.
-More looting speed, due to Marisa's Kleptomania (In the fandom)
As the one who settles disputes
-Diplomatic Reputation
-Aggressive expansion reduction
As one know for being poor/cheap (in the fandom)
-Unit cost reduction
-Land meintenance reduction
-Interest reduction (She would have to be use to borrowing.)
-Attrition reduction (She might have to scrape arround nature offten for food.)
Since people party at Hakurei's with alcohol, and wine gives unrest reduction in-game

Lastly, since she is the main character, and defeats many powerful characters in game, some combat bonuses would be a nice portrayal of this.

We could also have the agriculture lead to attrition reduction but we already did that a lot for others so how about we use Nightbug's small size as an excuse for

Since they are amphibious and would be able to cross rivers easily

You can also use their amphibious nature to justify

Since they like cucumbers, they would focus on producing them
-Goods produced modifier
Due to their advanced tech
-Tech cost reduction (I suggest making this larger than normal. It is what stands out about them.)

Yuyuko

-Idea cost reduction (Due to insight various souls from various backgrounds give)
-Spy detection (It's really obvious if someone isn't a ghost in the netherworld.)
-Morale (The Dead are already dead, they don't fear death again.)
-Unjustified demands reduction (Claiming graveyards in other countries as yours, since your domain is of the dead.)
-Advisor cost reduction/more advisors. (The former is more useful.) (The undead that have experiences of a lifetime and come from various backgrounds make for very good advisors.)

Due to the legacy passed down from Miko's time as Prince Shotoku, a healthy boost to Legitimacy and Prestige seems appropriate. She's already established her credentials!

Her ability to listen to the ten desires of man should greatly aid her in rooting out those with ill intent, whether they are spies or merely the corrupt.

Her more mundane use of that ability, to listen to ten people at once, greatly aided her in deciding the right course of action when dealing with advisors centuries ago, and so it shall today.

Prince Shotoku established a meritocratic system in 603 and, a year later, a seventeen article constitution that has, to this day, never been abolished.
-Administrative Efficiency
Though Miko espoused Budhism, and was instrumental in bringing it to Japan, she never visited a Budhist Temple without also visiting a Shinto shrine, and in secret she followed The Way of Tao to attain power and immortality. Budhism and Shinto to placate the masses, Tao for herself. Miko is no stranger to using religion for her own ends.

Toyosatomimi no Miko's greatest gift, even more than her abilities or intelligence, is undoubtedly her charisma. She convinced a nation to adopt a new religion, she inducted her closest allies into Taoism, and she was able to gain such loyalty out of Mononobe no Futo that Futo willingly took part in a plan that called for the destruction of her own clan. Not to mention killing herself and putting her soul into a plate in hopes she'd eventually be resurrected...

And, just because I feel I need at least one military Idea (and because Futo needs some attention), Feng Shui. Futo not only has the ability to read the energy currents that make up the Feng Shui of a given location, but the skill and knowledge to manipulate it, and thus change the fate and fortune of said locale. This could have a potent effect on the suitability of building in certain locations.

EDIT: Also, if you're going to change characters genders for the sake of gameplay (at least, I hope you turned Mokou into a man for gameplay...), might I suggest 'Prince' Shotoku?
