I'm not sure what method you chose to spawn them with, but from my testing it seems that whichever is first in the mod load order is the only one that spawns.
At first I thought it was a bad interaction with one of my mods that affects Unicorns but found out otherwise.
Great effects on these guys, made some beautiful critters here. I know you intend to combine them, but thought I would point it out before that time so they will work well together. :)
Sure, be glad to offer my little piece of advice! Personally when I've made new dinos that are similar to others, or even just similar in rarity (e.g. my Plio which is a bigger Hyaenodon), I've found the most reliable way to add and control spawn zones is through the PGD's... "The NPCSpawn Entries Container Additions", which just adds your spawn entry to the existing array list, rather than changing the whole list to your custom one. This also allows other mods to add creatures to the same zones without overwriting one another.
What I do is search for the spawner I'm interested in adding my creature to (so, say, Grasslands for Equus) and copy the information from the entry containing the Equus, and then adjusting spawn rates from there. (I highly recommend checking https://ark.gamepedia.com/Spawn_Entries if you're not sure which entries certain dinos spawn in)

Got lucky that the Equus spawner was last in the list lol. So if you'd want 1 of your dinos to spawn at 25% the rate of normal Equus, you'd just remove the extra 3 under NPCs to spawn (and their correlating % chance) and change the % to 1/4 of Equus'. Max % of desired num to allow just keeps the total number allowed to spawn lower/higher.
As I was following the tutorial on making the basic dino variants, I had thought, how does this work if there's more than one? "It doesn't." is the answer. I had forgotten about that, untill you mentioned it. This sounds exactly like what I should have done in the first place. Thank you again for the advice and direction. I'm going to work on this tonight for sure. If you need a favor in the future, you have earned one.
In a workaround way, helping you helped me help my GF to have some pretty ponies on the map, so no favor needed!
