Ship weapons/turrets disappearing

Whenever I make a crew bail out S/M, when i claim the ship and get on board or have ai take over, all the weapons and turrets that were equipped on the ship, during the engagement, disappear, and it only has shields and engines equipped.

Any one know what could be causing this, or is it intended?
