certain dedicated Storages won't pull

sand, flint and chitin dedicated storages are broken in a way that depositing in anyway (either directly by standing in front of it or via dedicated storage intake) does not work. The other resources seem fine.

Sounds like you probably tried to use vanilla dedicated storages then on restart they converted to SS.

See pinned bug thread for known issues. Disable homestead.

Those storages are a lost cause if this is what you did though.
