I also think the Wonderbody is a great body mod, while not a personal favorite, it is used on one of my favorite servers to great effect.
Please don't forget this mod though and plesae do continue to add new armours to it: Aquilonian Females is still widely popular too, and having new armours adapted to it is a fantastic bonus.
Keeping it as one file might work for now (not sure how): at some point splitting into dedicated mod for each body type might be advisable. I know you are in contact with some great mod authors who could probably best advise you there!

Also makes it a giant headache for when you want to use a mashup of different pieces.
Keep it simple. The body mods are impressive work, but fail to provide reasonable functionality and compatibility.
I'd rather see more accessory/armor mods that use the separate "attachment slot" system. Thats the best thing armor modders have going right now.
Exiles Extreme, Thrall Wars, Immersive Armor...etc
