Bridge Bug

Got a weird bug with bridge stations where some of the bridge structure sticks up through the tracks. Started occurring with the update to fix the mod after the game broke it.

Have you tried configuring the station to trigger an update? Just click it and remove a piece of roof or something, then put it back and wait a moment.
