Hide armor and attack modifier
Does the script auto add the -1 cards in to deck or is that manually done.

When you load a campaign or packup and unpack a character the -1 cards are placed on top of the item that would put them in. Unless the character has a perk unlocked that nullifies this effect. The cards are not automatically added when the item is equipped.

so i put the 2 cards on top of the item the just as a reminder or do they auto go in to the pile when i load campaign?

Those cards are put their as a reminder for you to put them in, when needed. So if you decide to equip the item for a scenario, you can simply move the stack of cards into the modfier deck. They don't auto-go into the modifier deck by any means.
