This is the corresponding Issue to your problem. Unfortunately, I don't know what's causing this at the moment. Therefore it probably will take some time until I find the cause of this issue and can resolve it :/
I wanted to remove a station from a line, so I first removed the times for that station from the time table, but later I realised I did not change the time table to :no timetable".
The train was being stopped and released at the wrong times after this. So I removed all remaining timetables for the line, moved the train to another line and deleted the line. Then the game crashed.

(I have about 700 other mods installed and a lot of errors unrelated to this issue, the only interesting part is this maybe:
....
cannot resume dead coroutine
...80/2408373260/res/scripts/celmi/timetables/timetable.lua:329: attempt to index local 'constraint' (a nil value)
cannot resume dead coroutine
....
....
cannot resume dead coroutine
PANIC: unprotected error in call to Lua API (stack index 1, expected string, received boolean))
Anyway, still an awesome mod and if I have to remember to be very careful with changing lines so be it. It's absolutely worth it!
