I'm getting the same thing happening. If I build stuff with tree anarchy off then it will delete the trees, but as soon as I load the game again all the trees are back where they were in the middle of roads and houses and whatnot.

From my understanding this is related to the 'Hide Trees on Load' option in the mod options menu. Disable that, and any tree that gets hidden when you place a network or building will stay hidden when you reload the game. You can also change the setting below it to 'Delete Tree,' which will actually bulldoze/delete any hidden trees on game load.

I had already had the Hide trees on load enabled but it didn't work. So I enabled the delete tree setting then manually moved all the trees coming up in the road.

He said "disable", not enable hide trees.

Building a road over land that has trees doesn't delete the tree, but hides them under the road network. That's why when you turn anarchy on, the Mod unhides all the trees. If you want them gone gone, you have to delete them yourself, typically by just grabbing the tree brush and right clicking over them.

Well that doesn't make any sense, because if you disable the Hide Trees On Load then it's not hiding the trees. It was default disabled and they were popping up still and enabled they were also popping up. That's why the delete tree setting is necessary if you want the trees gone when you place roads.
