Would be a game issue.
does your CV use some kind of half blocks, or other potentially problematic shapes in the area you are trying to dock with? is it completely flat? I tried putting some railing-walkways down once in my hangar for aesthetics and it gave me some grief till they were removed. i also had some sloped walls that were acting as full blocks so i couldn't park flush(i've seen people dock in wierd places, but if you are having problems, its a place to start.)
can i assume this isn't happening when attempting to dock these ships to a base?(preferably a planet side structure for testing)
are you using a specific landing gear on these two that you aren't using on any others? are you mixing landing gears?
do you have any shapes on the bottom of these hv/sv's that could be interfereing with the docking mechanic? something like a half block or plate,since the game treats these as full blocks for collision, it might confuse its logic. specificly i mean anything the same length as the landing gear when extended, if counted as a full block... hope that made sense.
i also know open cockpit sv's/hv's are an absolute pain when parked on a slope, in space, trying leveling off your CV(default key is 'O')
does it make any difference whether the power is on or off on the SV/HV when you attempt to enter. Something to try.
you might want to try launching a creative mode game and yanking any deco blocks you use. LCD's, control stations, posters, antanae. strictly for testing purposes, around the docking areas.. The hit boxes in this game are the worst.
seems like something is confusing the game.

spanj just mentioned something in his latest video about making sure the faction setting for your ships are the same. Are they all set identically
