It probably is an issue with an other mod, may I ask what mods you are running? And if it's not too much of a hassle to you could you try to remove some mods to narrow down the search?
Disabling the mod fixed it.
Looking at the history in game, the sound effect I heard was a psychic wave causing a bunch of Glameows to go maneater.
If I shift-click in the wildlife menu to set everything to huntable, the list stops after the first 4 (non-pokemon) in the list. If I click again, it turns all of them on. I wonder if I have some kind of glitched pokemon in my map.

Setting the entire map to hunt solved it after a fashion. Trying to find the corpse.
Edit: Not sure if same bug or a different one, but I have an invisible Ghastly that, if it's on my screen, causes the UI to vanish. Said Ghastly is not in my Wildlife menu, so I'm guessing it's my bugged entity.
Edit: Attacking said Ghastly had interesting repercussions for my game.

I also had the issue with the missing heads because the game explicitly needed the graphic files for each body type (e.g. PokeBall_Male.png).
After adding the requested files the heads stopped disappearing.
Correct.
There is a mod that adds another body type, which is some curvy girl type. "FemaleBB BodyType Support" or somesuch. Some race mods use it. Not sure how it would react to your belts, but it's usually pretty good at handling clothing.
I checked the phantom immortal ghastly with devs and there's no hidden headdiffs or anything -- I had thought maybe it was the Immortals mod kicking in and your mod not anticipating a pokemon coming back from the dead, but if that is what happened, there's no hint at it other than the ghastly very much did die from a non-pokemon attacking it.
No, I didn't modify any files. I just copied and renamed them.
