I found the secret
While I was exploring the map I found a box and when I interacted with it a message popped up saying "Relay Activated 1/4" so I then continued to find all of the other boxes and once I did a room opened up in the Core Room and there was a blue glow near a piece of equipment in the room, it was a server room, and when i interacted with it it said "Secure Line Established" And when I looked outside there were alien spaceships. Am I the first one to find this secret?

found a solution to the purple orb outside;
just jump into the core after establishing the secure line, it should teleport you to the spawn. then jump into the purple orb. enjoy!

What about the bomb in the small office? I can't interact with it and the Phys. Gun takes it apart when I try and move it. Not sure if it has any functionality other than the red blinking light. It's in a case in the dark office room.

The turtle can be placed on the pedestal on the ship. The map shakes and stuff turns blue. Not sure what to do now.

Perhaps the blue sky is the end of the secret, I see nothing else of interest other than that explosive device & I doubt it has any importance. I may be totally incorrect, & I'm somewhat hoping I am.
