Finally, I think special buildings should synergize with the MAA's more so, instead of fort level/money.
My first recommendation is probably unworkable; chiefly remove the legacies from the legacy system itself, and instead make them scripts/modifiers unlocked by meeting certain goals. For example, obtaining the unique MAA is unlocked by building the basic military building relevant to the MAA and spending a large some of gold + a high martial character who 'develops' the corp of unique MAA. Or, house bricker gains the economic/stewardship bonuses upon recreating the duchy of the twin rivers, and maybe the brick knights upon obtaining Silverlight. I would recommend this approach as so many mods, including AGOT rely upon the legacy system for content, untethering your mod from this enhances compatibility.
Second suggestion. If the first proves unworkable, at least give each house the lvl 3 legacy, with all MAAs being moved to the lvl 3 legacy. Its probably the coolest thing you add, and having to wait a super long time for it sucks, players want it from the beginning.
