When you do american civil war, the options to create puppets gone missing

Thats not a bug, the puppets are explicitly for a democratic America

There seems to be a bug. Your puppets don't core everything (and in case with UK, Canada and Mexico, maybe something else, they don't core NOTHING)

Also you can take the land you didn't conquer, just steal from your allies. Seems silly.

For the first issue, them not having cores is intentional. Once all of their states reach a certain compliance/resistance threshold will unlock the next level of decisions.

As for the second issue, im assuming you mean that creating the puppets takes land from some of your other allies right?
If thats what your talking about, then thats more for just avoiding getting cockblocked by the Ai.

Yeah but instead of making puppets out of only Axis nations and their colonies that you liberated, you take land for free from your allies, such as Britain even if the home isles weren't invaded etc.
