Well it's not a simple yes or no answer.
Yes, you can adjust stack sizes and volume in an existing save game, with some jankiness depending on what exactly you're changing and what you already have in your inventory. But if you don't follow that guide your changes will be overwritten by updates and could potentially cause your ships to blow up or other nasty things to happen to you including blueprint or save game corruption, depending on what you change.
Also keep in mind I cannot support editing the configs, so if you do, you are on your own if any issues arise.
You edit the files in the scenario itself. They will apply to an existing save.
