Report a translation problem
I was playing as Rivulet in Expedition mode and the deep bass layer of Submerged Superstructure never seemed to play, even when the final "noise" layer played and the visual threat gauge was full.
I'm fairly certain none of my mods could conflict, and I haven't tested without them, but I'm listing the most likely ones here for brevity:
Faster Gates, Music Announcements, and improved collectibles tracker.

The way threat themes work on Rain World is that every region has a number of tracks (instruments) and a number of layers; most of the regions have only 5 layers and generally more tracks than that. (for example, Outskirts has 8 tracks but only 5 layers)
At the start of every cycle or when you enter a region, the game randomly assings a tracks to a layer, and since most regions only have 5 layers, some tracks will not be chosen to play in the threat theme, that way the theme will be a little different every time you wake up/enter the region.
So it's not a bug, the game just didn't choose the bass to play!

Can you try putting Roasted's Threat Themes above Pitch Black in your mod list?

Could you maybe activate the devtools and tell me which rooms is this happening?
With devtools installed from the remix menu, press the 'o' key and you'll see the room's name, something like "VS_C01", send me the name of the room where this is happening

Unfortunately, my game crashed before I could find any more, so there are probably a few I didn't quite catch... either way, I hope this helps a bit.
The layers on pipeyard were a bit messed up, just fixed them, hopefully this will fix the issue you found
Can you tell me which mods are you using? or send me the contents of the files I mentioned at the start of this discussion
Plus I do have Rooms & Subregion Fixes, which might be the cause but I don't know.
I might need you to send me the contents of the files I mentioned before...
Make sure to open the game, let it freeze/crash, then send the contents of those files

Kind of weird because it shouldn't have problems with just a threat theme mod.
