Also, just checked the error message, it says "There was an exception loading a mod, this may break the game. Please double-check your mods"

More specifically they respawn there rather than at their original spawn points
Edit: They also turn into pedestals that show a kobold icon when hovered over, but cannot be interacted with and when juiced give nothing.
The game also stutters/lags for a second if you click E on them. That's probably a base game thing since you're never able to access these normally.
Update: Turns out the fruit do not respawn at all (including the fish)
I tried a new save with all the recent updates to the base game and sold all the trophies and they never came back. However the mushrooms I picked respawned normally and stayed where I left them on load.
The shops all work as normal too.
P.S. I did find the default breeding mount in the cave after I bought it. It can be shift-grabbed and frozen but It is uninteractable.
Good news for you, Turns out it happened on the vanilla map too. It stopped happening when I disabled Twisted Flog's sandbox.
Also fixed the breeding mount problem it looks like, but that might have been the old KFurniture mod I had running still.
