In fact every combat unit seems to go somewhat haywire in the late game.
When we built our first few destroyers, they perfectly follow the given orders, even combat movements are no problem.
Later in the game, when battlefields become bigger and targets more numerous, the combat ships initially follow the given orders, but after a few moments the captains seems to loose their minds and your units pretty much do whatever takes their fancy at a given moment.
So it seems to correlate to the number of targets available or generally to the game length, the later into the game you are, the more your ships tend to ingore orders, not only capital ships, but it shows more on them, since you tend to fight more and only with them later in one round.
