A colonial nation only gains territory once you have one core province in a colonial region, and it can take up to a month for your colonial nation to take your land from you, due to the way the events work.
@Sir Salt, I cannot replicate my colonist being returned, for me colonists work as normal. As I stated above, once your colonial nation is created it can take up to a month for it to take its territroy from you.
After reading this post and re-reading your original post, I now understand your original meaning. Your colonial nation will have the same flag as its overlord because it's created in a colonial region, and then annexes the "correct" territroy and returns the land in the colonial region to the natives. Since it doesn't have any territroy in its original colonial region anymore, it loses the colored half of the flag.
This is entirely Paradox's problem, there's nothing I can do to fix it at this time.

I have not been able to replicate your bug, however the fact that you are in possession of "CNWestAfrica" makes me believe that your issue is likely a conflict with another mod, or if not, then a modified defines file.
CNWestAfrica is a dummy province in a colonial region and you should have near-immediately have had a colonial nation form from it if your defines file was working correctly.
I'm playing Portugal and I have 5 colonies in Brazil which have already turned into cities. The option to make it a colonial nation or not didn't come up, and It's been many months since all those colonies became cities.
Now these may be a conflict with other mods,the only one I use that could potentially do this is "1356 - A timeline extension mod". But I didn't find any reason for it.
After a bit of trying I changed the defines.lua line "max_crown_colonies" to 4 instead of 0 but still nothing happened.
any thoughts?
EDIT: neither the colonial regions map (like you stated) or the trade company regions map show any regions anywhere in the world.
EDIT 2: I did a few tests and I found out that if I delete the folder "colonial regions" from the mod folder, the colonial regions work like if there was no mod at all (so no decision/event triggers). I don't mind playing with the vanilla colonial regions, the main thing is having the event triggering.

Q: Where are the colonial regions!?!? The mapmode shows nothing!
A: The colonial regions mapmode is, unfortunately, not useful with this mod. Use the "Trade Company Regions" mapmode instead. Each trade company region is identical to the region for your Colonial Nations. The "Regions" mapmode also now lists colonial regions.
