The prologue... doesn't exist? It just cuts to the 6-months later and that is all. For that matter, the large amount of information also does not seem to fit on one single screen, cutting off at "harder" near the end.
Until you physically say your street name to Gunderson, your name is just an awkward blank spot in dialogue.
I took the job to deal with the drug dealer on the docks. When I killed him, the screen popped up a dialogue that went very quickly and I only caught "Invisible Runner" before it moved my screen and apparently revealed a nearby helicopter (which i was unable to use). This one was kind of a surprise and only happened once so I can't really document it that well, sorry.
Still (something that has been around for ages) sometimes when you select a place to move quick enough, after moving maps it will just teleport you to the place you choose.
When decking, every time you end a turn, you are taken to meat-space where it is apparently the turn of a person only represented by a box with static. So, every turn in the matrix is interrupted by returning to the real world (which is entirely black and you cant' see anything other than a vague outline of your character and deck), and then having to click end turn again.
Using the basic beginner's Sony desk, I was unable to hold more than 1 file at a time (even after upgrading my file capacity to 200 MP). I haven't yet earned enough money to say whether this problem persists with other deck types as well.
I merely spoke to argyle in the cemetery. He did not follow me inside the cemetery, but when I went back into the Redmond Barrens, he followed me.
Xalthu also might be broken? I gave over 30 worth in karma and was never given the option to make a deal. I do not know if it simply is not enough, but that interface in-general felt odd.
Preventing this random perspective shift might be helpful.
I'm experiencing this exact same problem, so I can't continue with the story. Please fix.

Arakan Shriek: the prologue is detatched. If you really want it you can change the starting scene in the editor. I honestly overlooked that Ihad failed to set the real name variable. I do not know abiut the conversation after killing the drug runner, but the helicopter is not useful until later in the story. the telepirt issue is IMO an HBS bug.
I loaded my last save, from 1/29/2018. Standing outside the warehouse, I don't own it. Taking the taxi to my safehouse brings me to Stoker's Coffin Motel.
Also, in my inventory, my Excalibur cyberdeck had been replaced with an SMG. [Ares Crusader MP] Though, it's still on my back. It seems I can still jack in and use cyberdeck in matrix.
SMG combat menu has my melee skills mixed-in.
EDIT: I also can't interact with any of the summoning points (at least I assume they are summoning points by the green spark effect) in the crypt/graveyard either. Do you need a certain level of summoning to interact with them?
[CG]Bilogro: quicksave does not work with The Matrix implementation I use. Stole it from Southwind, I never felt it need to make it work with quick save
