As the headline already states, this is just a very nerdy nitpick. The lever that triggers the normal controllable flight mode is on the show actually the handbrake that prevents the TARDIS from taking off, whoch can be seen in Series 9 "Before the Flood" if I remember correctly. It's in itself not really an issue, but it might bug other hardcore fans like me as well.
