Bonemerging resized effects?

So I love this addon, the only problem is that when you try to bonemerge one of them onto a model, it just snaps RIGHT BACK to default which kinda ruins a project I had. Is there any way around this? Or am I just doing something wrong?

The way around this I suppose is to try put thing 1 and thing 2 together using the physics gun.
