6/19/2016 Update
Hello to anyone whos reading:

Tonight I got some good testing in with 2 thers and I discovered a lot of things that needed fixing.

Fixed Autoloading ship issue - Utilities now load up properly
Changed Warp - No more cool down at the end of warping. Should make warp actually competitive
Changed - Shield stats, power consuption and costs. MOAR SHIELD!!!!
Changed - Nerfed Shield recharge times in half straight across the board.
Changed- Mining stations and their drones have been weakened a bit to allow for early exploration
Changed - Advanced Hull costs to equip to a ship.
Changed - Hull research in the tech tree. Titanium hull is not a bit further up the tree
Changed - Reactor tech prerequisites now require powerplant techs as well
Changed - More occurances of special resources
Changed - Regenrative hull tissue is much better.
Fixed - Component template loadouts for many more AI ships. (Over 100 fixed so far)

Just did a quick fix to this update. Found and resolved the auto loading ship issue once and for all.
