Unfortunately this mod breaks farms completely. Killing an animal spawns a gravestone, and using the "Permanantly kill" button deletes the corpse, preventing it from being harvested by dinos and players.

A possible solution would be to have an item that must be put in a pets inventory for them to have a tombstone (No item = vanilla death).
