If you use CRAFT ALL INSTANT.
It will consume the Gems (Green Gems were used) and return ZERO CRYSTAL
This tested twice after your last update

Just tested it on my grinder (with 10 green, blue and red gems). I had to pick up and put down the grinder first (no crafting tab showing), but then when I hit "Craft all instant", simply nothing happened. The gems stayed and no crystal was produced. When I initiated the crafting the usual way ("e" for one craft, "a" for all crafts), the appropriate amount of crystal was produced at the announced cost of gems.
So... I can't verify your bug report (other that the "Craft all instant" button doesn't seem to work).
