And...just saying...how is this going to be balanced? Will it cost genetic points or similar?
This feature was requested, people saw the fallen empires homeworlds and asked if they could start in said systems.
All of the fallen empire homeworlds, including the ones added in this mod, will be available as optional starting homeworlds for custom empires in the next update, v1.1. This includes Sky Father system, what you've asked for.
They will, however, not include any fallen empire bonuses or specialities aside from their preconfigured planets and will act as normal empire starts.

And that's the problem, there were so many one off species that I just was confused looking through it all. Perhaps consolidate it down to Human and four/five different species?
Also, Venus as a desert or arid planet is strange, wouldn't it be more likely to be a tropical planet?
I love the mod, and I'm lookiing forward to the next release.
In hindsight, creating many species would certainly cause a headache of species management.
A reduction in species diversity has already been applied and is awaiting for the next update.
I will certainly take a look into Venus and perhaps changing it to a more down-to-earth biome.
Expect that update by tomorrow or the day after.

At its current state, Fallen Empires Expanded does not interfere with vanilla values for events. That meaning the base 40% is probably still 40%.
That being said, increasing base War in Heaven chances is certainly a possibility in the future.
At its current state, Fallen Empires Expanded does not interfere or inject in-game event chains related to FE.
All of the ne added fallen empires will continue to use the vanilla FE request systems; however, you're certainly right event chains can be expanded upon.
It sounds like a more balanced start than 4 whole intact segments on top of the massive Engineering boost they give too.
A reasonable request, expect Beacon of Stability to be included in the next release, FEE Update 1.2
Then again, Fallen Empires Expanded isn't outright designed for balance, rather player choice and agency.
