I'm having the same issue as the OP. I just received a new Steam Link from a friend and have tried it with my Wii U Pro Controller and wired Xbox 360 for Windows controller. Everything on the Link
streaming from there.

I did check the streaming settings; Stream Controller Input was and is enabled.

Wired 360 here but mine never
re-choose the input which then it was back up and waiting for input.

I know it sounds weird but once I got through that initial 'handshaking' and getting it patched, I've not had an issue with that since

steam uses in-home streaming to stream the display and audio to the link

all games are played on the host pc and control inputs are translated from the link to the host

most games work fine
dx12
games have some issues, but most have options for dx11 or earlier

appears to be resolved. Controller test in Steam BP mode reports all the correct inputs, and some quick gameplay appears to behave correctly.

All tests performed on tvOS.

Ultimately, here is what the exact issue boils down to and I hope the Steam devs address it.

Windows in desktop mode will not recognize the controller unless all controller options in BPM are
disabled as per your instructions.

If you disable all controller options in BPM, programs outside steam will see the controller as XINPUT (I assumed a regular 360 controller). HOWEVER, the issue is that
