The following convention is used:

• Carbon is represented by Fire, for convenience of triplex bonding.
  Also flavor-wise, fire→soot→carbon.
  
• Hydrogen is represented using Water, because water has the formula H2O,
  and is the origin of the "hydro-" prefix[en.wiktionary.org].
  
• The previous choice leaves Air available for representing Oxygen.
  
• Earth can be used for heteroatoms such as Nitrogen, Sulphur, etc.
  
• Salt can be used for halogens such as Chlorine ("halogen"="salt-producing")
  
  
• Alternating single and double bonds in carbon rings are represented using partial triplex bonds.
  
• Other bonds may vary from puzzle to puzzle.
  
• Single bonds are usually represented by standard bonds, but may sometimes be depicted as a partial triplex bond
  
• Double / triple bonds may be shown as triplex bonds, or they may be simplified into a standard bond. Even though it is possible to have triplex bonds between non-fire atoms, such a level of complexity/difficulty is not always desired in a puzzle.

This should provide the maximum versatility, enabling the creation of a wide variety of puzzles based on actual molecules.
