The Shinobi Thieves will be allied with you. In this respect, it's actually not any different from how you get into the Shinobi Thieves in the vanilla game. You pay 10k credits, they give you some faction rep and rank within the thieves. This rank is what lets you purchase from their vendors, among some other small things.
This does the same thing, and gives you the same faction rep, and the same rank, it just does it without it costing you 10k credits.
So I guess the answer to your question is: I am not sure how thieves would behave, but they would behave the same as they would in the vanilla game, as I haven't updated their behavior, only some dialogue and some triggers to get you into the Shinobi Thieves shortly after game start.
By the time you've become a member of the Shinobi Thieves and found Onyx Star, you've moved out of this mod's content and into the rest of the game itself. The Shek might overrun the Hub at that point, but you're already a member of the Shinobi Thieves by then.
